I would really like the option to be able to configure different custom url settings for each website, because sometimes it is not preffered to have the same settings for all websites on the solution.

Do not think that is possible

The URL decides which pageid is in action, and the pageid defines the areaid.

And to find the page id, we need to know what url scheme is in use...

 Would it then be possible to disable SEF for a specific website?

The problem occurs when having multiple websites with same language code og menu items with the same name.
