I believe that the Secondary user is saved on the order. But it may not be very easy to filter by it. You might see that only in the order details screen in the back-end.
If you need it differently, maybe you should add an OrderField where you can store anything you want from the Secondary user (the user impersonating).
Of course, this would mean customizing at least one of the checkout step templates.

You can also add the column to the orderlist:
The field is called "On behalf of" which should show you who placed the order.
