1. First of all, we need to have a clear understanding of what you want exactly to avoid any kind of misunderstanding. 'Render pages in toolbar' functional (checkbox in a website settings) has no any relation with Ecommerce. It's used for managing of your Content pages (how they will be rendered in UI top menus). It throws up the links of the most upper level to the toolbar. The links of lower levels displaying below in a lower menu. Ecommerce is what you have in your Ecommerce/Product catalog, and Product catalog app should be attached to your products page in Content (as I see from your solution currently you don't have it). 

2. So if you just want some of particular links to your pages be displayed in the toolbar and the others below - you can use this simple workaround:

For example, you have the next structure:

About -> Mission
Admissions
Primary
Secondary
Contact

And you want to display e.g. 'Secondary' and 'Contact' in a toolbar, and the rest ones below. For that you can just create "fake nodes" in a menu so that it looked like this:

About -> About -> Mission
Admissions -> Admissions
Primary -> Primary
Secondary
Contact

Then select 'Render pages in toolbar' checkbox.

For a concrete answer please specify what links do you mean exactly.

Thanks for your reply, I attached what I would like to have.
The links FAQ, etc. need to link to a page on the website.

You can achieve it now, using this 'hack'. Build a page structure like this in the root of the website an enable the tools menu.

• Frontpage (hide in menu)
  • About ISTwente
  • Admissions
  • Primary
  • Secondary
  • Contact
• FAQ
• Parent corner
• Useful Links
• ... other stuff you have...
