We have discovered that when you delete a theme or website, as long as it is still in the trash, it will find the themes and pull them up and show them.
So I had e.g. deleted 9 themes but since they were still in the trash I still got them showing up in options when I had to choose a theme.
The same happens when you have deleted a website, then the themes are still displayed where you can see which ones exist of a certain item, it still shows all themes from the deleted websites.
However, they disappear when you have emptied your trash.
So websites are not a big issue, but it can probably be a little confusing that deleted themes still abound until you clear the trash.
