In the website setting, I had checked "Render pages in tool bar", after which th e menu look like attached.

Sorry for the late answer. Busy times. I hope you found a solution for your presentation.
Unfortunately, what this setting does, is to simply render level two of all pages in the main navigation. And level one in the toolbar. As far as I remember, this is mainly do to some limitations in the xslt files, that render the navigation. And it is very hard to implement a perfect solution. I think you best option, right now, is either not use the checkbox, and then implement both navigations to suit your needs, using Blocks in Rapido 3.0. Or simply hide the pages in the navigation.
In the coming release of Rapido we have tryed to find an improved solution to work with this, as we know it is an troubeling issue. In Rapido 3.1 it will be possible to check on each page, if it should be in the tool menu or in the main navigation.
